It is only about four stops with no changes, and is usually quicker than a cab, but not as comfrotable of course.The city with a regular International commercial airport nearest to San Miguel de Allende is Leon. The metro only stops at Terminal 1, but if you have your boarding pass you can take the free Skytren to T2 from there. Alternatively, take an ETN, PP or Autovias first class bus to Terminal Norte (the only non-stop ETN is I think the midday departure) and then a cab or the metro to the airport. So to answer the question correctly: To get to the airport, take the local bus or a cab to Querétaro Bus station and an airport bus from there. However the OP is asking about San Miguel to DF. Primera Plus buses are even less frequent, but they are non-stop. The ETN buses from Norte to San Miguel are not non stop and there are only a handful a day. It is my favourite city in North America, with a much lower crime rate than many in the US and a vibrant cultural life and cafe society. First of all, Mexico City is a great city and there is nothing unsafe about it.
